Ok I put it all back together, and started it up.
Then I disconnected the yellow and white wires from the stator, and connected them backwards to the harness, white to yellow/yellow to white. And the dashboard lit up. So new stator?

So the brake light issue is fixed, thanks to Bear's tip. (Handlebar switches) But I'm still stuck on the headlight... Before you go replacing anything, test it. The stator coils are easily ohms tested and the specs are in the service manual. While testing, wiggle the wires and see if that shows something bad. Ok for the brake lights.
I was just tinkering with those switches, one of them doesnt like to return when you pull the brake, the other has a loose wire coming from it.
Thanks for the tip, I thought it had something to do with the tail light at first, like a series circuit.

The scooter should run with or without the battery, since the battery only starts the scooter and runs the tail, brake, instrument lights and turn signals. The ignition has it's own section of the alternator that supplies voltage to the CDI. You brake light issue points to a bad brake switch. Eithe...

Just a quick question...
I can start the scooter, then disconnect the battery and the scooter still runs. So does this mean my alternator is in working order?

is the scooter running while this is happening? if so maybe the headlite is burned out. and the handle is probably out of adjustment, push forward on the handles and see if the brake lite turns off. Its always off, running or not, and the bulb is known good. And by out of adjustment, do you mean th...
