I recently took apart the front end of my 87 Elite 50 to paint it. I got it back together and it does not feel the same, like the bike wants to lean or turn slightly. When putting it back together I didn't notice any way to adjust the front end and I didn't remove the stem from the handlebars.
Is it possible for the front end to get our of alignment and if so how can it be adjusted?

The little pinch bolt between the forks and handlebars can be out of adjustment but its pretty obvious.
I am not a mechanic, nor do I play one on TV. Actually my advice is probably worth slightly less than what you pay to view it.

I would think so but I didn't even touch that part of the forks.
